Not because they are two different prepositions.
do = to "Kiedy wyjeżdżasz do Krakowa"/
When you go to Krakow
z = from "Kiedy wracasz z Krakowa?" /"When you come back from Krakow?"

You can say too :
When will you leave Cracow? or When are you going to leave Cracow?
