It just means that the person was north, and they went south. Let's say he was in Canada, and went to Texas. "He flew down from Canada." Whereas if he was from Texas, and flew to Canada, it would be "He flew up to Canada from Texas." Flew up = Heading north, flew down = Heading south. In past tense of course (present tense: Fly up, fly down).

One more things to add: it also means that he travelled via AIRCRAFT. There are instances where "fly", "flew" means rapid movement, whether by foot, automotive vehicle, etc., but in this instance, "Lyndon (Baines Johnson) having been the U.S. President from 1963-1968 (note: he asumed the off @ Kennedy's assassination), The President would have "been flown", lterally, in an aircraft named "Air Force One".
